I'd like to use Mindjet to document a process where I have inputs on the left and outputs on the right side of a topic box. Is there a way to control the layout of anchor points so subtopics can be forced to a specific side of a topic and stay associated with that side?

My answer applies to the Windows version of MindManager

You can control the position of the Main Topics by dragging it by the anchor point (Main Topic Handles) on the inner side of the Main Topic where the line from the Central Topic joins it.

Main Topic Handles that have been moved are filled in black.

If you Balance the Map the Main Topics will move to the default positions for the map's Growth setting. All Main Topic Handles will lose their black fill.

You can hide Main Topic Handles in View > Detail > Show/Hide

Then what's the difference between moving a topic by dragging the anchor point and just plain dragging it ,besides the anchor point being filled with black?

The only way you can move a Main Topic out of the preset (vertical) positions for your growth (map) setting on the Central Topic is using the Main Topic Handles.

If you drag a Main Topic vertically and let go you will see it leap to the nearest preset position.

You can drag it horizontally away or towards the Main Topic.
